I love this tune. I used to accompany a friend on clarinet on it before he passed away. The Duke Robillard version that the OP links to is really nice.
Here’s my attempt on solo guitar. I’ve been doing a lot more gardening than practicing lately, so it’s rough. I’ll try to work on finger mechanics and clean it up.

Yeah, can you post a picture or two of the bridge/saddle so we know what we're talking about? If you mean that the saddle is *leaning* towards the nut that is not normal and can indeed cause...

The open string and 12th fret harmonic will always be in tune with each other. The 12th fret harmonic should also be in tune with the same string fretted at 12th fret. Is that the case?

My guess is that it allows you to match the signal strength coming into the input while the output from the gain to the volume is fixed. My pickups are hot so I keep my input gain at around...
