Default Intonation problem

The intonation on my D & G strings becomes increasing off as notes are fretted towards the nut, between the 1 & fifth frets. What do you guys think, is the nut cut too high possibly ? The other strings are fine.

You have to provide some details. You haven't explained whether "off" means sharp or flat. We don't know what sort of guitar it is; what sort of bridge it has; what modifications, if any...

If it is archtop with a floating wooden bridge, for example, it could be that the bridge is sitting on the guitar backwards...

The guitar is a 335, with a standard abr bridge. The notes are pulling sharp.

Nut height is a good bet, then. I also think that since it begins showing up at the 5th fret, you might look at a combination of nut height and too much neck relief.
